A couple of days ago, when trying to sync my database with the online account, I noticed that a huge chunk of my collection was missing.  I currently have 15741 profiles in my Owned, but the online shows only 10817.  The last time before I noticed this error was a successful sync, so I can't figure out what happened.  I am using 3.6 and had no problems with the sync prior to this.

So when I tried to upload the data to fix the problem, it gets through the "Preparing collection list" portion fine, but the "Uploading and processing list" runs for about 10-20 seconds before the error message "The online system is currently unavailable or an error occurred. Please try again later."  The first time I encountered this, I thought it was probably the result of the server being updated or something else that was universal to all of the users.  But it is the third day and it still won't go through.

First try a database repair (DVDProfiler menu: Tools -> Options -> Utilities -> Repair database...) and retry.

If this shouldn't help create a new (and empty) database (DVDProfiler menu: File -> Open Database...).
Upload the empty database (this will clear all your existing online entries) if this worked reupload your complete database (it should work now).
It all seems so stupid, it makes me want to give up!
But why should I give up, when it all seems so stupid?

I thought I had way too many and I'm only a little over 3600.

Yeah, I was wondering if maybe there was a 15000 limit and then you had to cough up some more money!

I attempted both and both failed to fix to problem.  In fact, it made it worse.  When I uploaded the clear database, it was able to erase the online database.  But when I try to upload my collection, I get the same error message: "The online system is currently unavailable or an error occurred. Please try again later."  So instead of the 10817 profiles that were there, there is now 0.

I've tried other methods, such as using a backup and restoring it in another database, or copying the database to a new one, but the same error occurs.

Strange
This should have worked

With your "second" database could you please try the following:
Split it into two halfs (each into a new database)
Try to upload both of them

If both upload correctly you should open a support ticket and ask Ken for help.
If only one of them uploads correctly you know in which half the error is.
With this half, continue with step 1 until you've located the problem. (May take some time ...)
