I have here a box set which i want to contribute but the the rules saying that you should not include the spine in the cover scans.

Problem is that the EAN (for verification) is not on the back but the bottom of the box set?
How should the cover scans be made?

Front
Bottom

In these cases, the EAN will simply not be included in the picture. You just scan the front and the back as you always do - regardless of where the EAN is located.

Scan the bottom and then just edit it onto the bottom of the back cover.

No, no, no! T!M is right that we scan the back cover & the EAN will be missing from this. It's not uncommon for boxsets to be that way. We don't mix & match them.*

Agree with T!M and Forget.  This is not uncommon and there is no reason to manipulate the scan.
No dictator, no invader can hold an imprisoned population by force of arms forever.

Also agree with Tim. The rules even say... "Images must be of the front and back only".

Im not saying paste it over the bottom of the back cover. Just count it as part of the back. Makes sense.

As I said... the rules states to use the front and back images only. I would vote no to any such thing trying to be added to the main database.

Just scan the front and back. It might be a good idea to include in your notes a comment as to the specific location of the UPC to explain why it is not there.

I will scan the back and the front and will state in the notes that the EAN is on the bottom. Another thing is that i have with 3 box set like this:

Black-Lagoon-First-Barrage-Box-set
Black-Lagoon-Second-Barrage-Box-set

There the EAN is also on the bottom. Luckily these sets inlcuding the normal Amaray box with the EAN already in the main database.

It happens some Studios like to do this for some reason. Pareamount is famous for this with their boxsets.
